Short-chain fatty acids

Short-chain fatty acids (SCFAs) are the metabolic products of microbial fermentation of dietary fiber in the colon. The three principal SCFAs — butyrate, acetate, and propionate — serve as energy sources for colonic epithelial cells and as signaling molecules that modulate host physiology.

Butyrate is the most studied SCFA in immunology. It promotes the differentiation of regulatory T-cells through histone deacetylase inhibition, directly linking microbial metabolism to immune suppression. It also enhances the integrity of the intestinal epithelial barrier, reducing the leakage of bacterial products into the systemic circulation. The loss of butyrate-producing bacteria — common in dysbiosis and antibiotic use — is associated with inflammatory bowel disease, suggesting that SCFAs are not merely metabolic byproducts but essential immunological mediators.

The systems-theoretic significance of SCFAs is that they demonstrate how metabolic and immunological systems are coupled through microbial intermediates. The immune system does not regulate the microbiota only through direct cellular interaction; it is also regulated by the microbiota's metabolic output. This is a feedback loop that operates at the molecular level and that cannot be understood by studying either the immune system or the microbiota in isolation.
